Boot-Error (initramfs, Partition-Errors)

Helo,
we've install LinuxMint 9 according this tutorial: http://www.fit-pc.com/forum/viewtopic.php?f=68&t=2026
and it works fine.
But now, the second time, the system hangs after running a few weeks (24x7 h).
When I try to reeboot, it hangs with an "initramfs-error".
I boot a "rescue-ubuntu" from usb and fix the harddrive with
sudo fdisk -l /dev/sda
sudo fsck -yv /dev/sda1
It reports on all Partitions: Partition does not end on cylinder boundary.
After fixing this, the system boot properly.
Another Error:
The system hangs from the beginning when I try to reboot. Only manual pressing the hardwarebutton will start the fitpc again. It's very bad for remote-access...how can I fix this?
