With newer Fitlet2 boards, the PMIC issue of only being in sleep when shutdown was fixed (FITLET2ERR003), however I don't see the power state setting in the latest BIOS menus.
The system still seems to only be able to enter the sleep state (Power LED is Yellow) when shutdown.

The Amber LED has nothing to do with the fitlet2's power states, please refer back to FITLET2ERR003 where the below note mentioned:
"Note: Amber LED on power button stays on at S5. This is unrelated to FITLET2ERR003"

Understood. However there is no option in the BIOS to keep the board off and wait for a button press when power is first applied. Do you have any recommendations?

I assume you are referring to the fitlet2's auto-on feature.
Unfortunately shutting it off is not possible, the fitlet2 is designed to be turned on upon AC-in at any case.
This feature is a requirement by the majority of our customers and unfortunately cannot be altered.
